No senior players featured after captain Sergio Busquets had tested positive for COVID-19 on Sunday, BBC reported.
However, the youthful Spain side still had too much for their opponents as they led 2-0 at half-time through goals from Hugo Guillamon and Brahim Diaz.
Juan Miranda made it 3-0 before Javi Puado got a fourth late on.
On Tuesday, Spain announced Leeds defender Diego Llorente had also tested positive for COVID-19 and is isolating.
Both Llorente and Busquets will miss Spain's opening Euro 2020 match against Sweden in Seville.
Opponents Sweden also announced two positive COVID-19 cases on Tuesday – Juventus winger Dejan Kulusevski and Bologna midfielder Mattias Svanberg.
The Spanish squad is currently down to 22 players, who are all training individually in their bubble. A parallel bubble has been set up which includes 11 of those who beat Lithuania.
In that game, 16 players made their Spanish debuts and Eibar winger Bryan Gil – the only previously capped player in the starting XI – became Spain's youngest ever captain at 20 years, 117 days.
It was also the youngest-ever side fielded in their history, with an average age of 22 years and 102 days.
Spain begin their Group E campaign against Sweden in Seville on June 14, before playing Poland (June 19) and Slovakia (June 23).
